Environment Secretary Cunningham is being accused of saying that Conservative rivals "gave in to terrorists" and didn't want to talk about independence.
The suspension happened on a run up to a vote to allow the First Minister to call for a section 40 order from Westminster.
Scottish Conservative deputy leader Jackson Carlaw said: “She started shouting it was a disgrace that it was suspended. She started pointing.
"Everyone just walked away from it and some of her own colleagues calmed her down."
Nicola Sturgeon's minority administration was expected to win the ballot of MSPs with the help of pro-independence Greens.
Opposition is expected from the Conservatives, Labour and Lib Dems.
